During the Civil War, his father was appointed as Chaplain to the 102nd Michigan Volunteers, an African American infantry regiment of the U.S. Colored Troops in the Union Army. After the war, the family lived in Oberlin, Ohio before moving to Washington, DC, where William Waring was appointed as a clerk in the Sixth Auditor's office in 1871.
J.H.N. Waring attended Howard University, receiving his Bachelor's of Arts degree in 1877 and his medical degree in 1888, and was awarded a Master's degree in 1897. He married Caroline (Carrie) A. Brown (1859-1927) on April 4, 1883 in Washington, DC, and the couple had seven children with one not surviving childhood.
